I am setting up a wireless network at my house and I have a question about using cat-5 and cat-6 cables?

I plan on having one cord run from my modem to my first router and then another from the first router to the second which is running dd-wrt. I have one cat-6 cable and several cat-5 cables. I know that it would be pointless. to run a cat-5 followed by a cat-6 because you you would still only get the speed of the cat-5. Are their any other problems that could arise if I used a cat-6 and then a cat-5?

No other issues should arise. Though i doubt you would notice the difference between Cat5 and Cat6 on a small in home network. Unless your running cable across the house and back.
