Can you just ignore those or would I have to take those into consideration?
I've been measuring a bit and it seems that this modification doesn't have those holes anymore.
Could anybody help me with that?

I suggest buying a ready made light unit from ebay called:
"Nexilux Smart LED Storm V2 for XBOX 360 Case Tunning".
It plugs into the disc drive socket on the main board with a splitter so you can plug your drive into the splitter.
Also there are a few useful features instead of just 1 colour thats comes on when you switch your console on and turns off when you turn the console off it has 7 diffrent colours to choose from with 3 diffrent settings on each colour.
You get a remote control with it too.
Also you can turn the lights off so you can game in the dark without led's glaring in your face.
How does it look without the LEDs? I'm going to do this project, but I'm not so good at wiring and the likes.

And you can get the strips as long as you want the guy said up to 4 meters not the your will ever need that for this project.
So i went in and bourght a 20 cm strip so i got 12 leds on the board and soldered it to the under side of the board where the power plug is with just two wire + and - and because the leds are on a board i just managed to glue them where i wanted

i think the part where i had the most trouble was the painting of the center xbox 360 label in the middle. i tried covering it with blue tape and cutting it out with with exacto, which i did, but ending result was not coo, later i just ended up painting it by hand very meticulously with a toothpick, actually seemed a little easier than masking such fine areas. could you provide a more detailed explanation of how you were able to mask this area? did u just make it on photoshop then print it out and cut out the paper, then tape that on, and paint it? cuz that was my next idea, but if so, i guess you would have to stick the little O part on there too ay? =D

Only one problem with your instructable. What if i want to power more LED's? say... about 30 of them. You can't do this from the fans power because it does not keep a constant 12V current running. Instead you can wire it into the power for the DVD drive with some soldering skill. My friend (slate.JUL) and I found this instructable very helpful. We will be posting a video of ours shortly.

Haha well I've been experimenting lately with the LEDs and it seems to be happening to a lot of the resistors I use... That they get extremely hot(as in being able to melt tape) And i used 8 of the LEDs in a parallel
