Generally there are 3 ways to control pests:
1. Physical (eg. netting)
2. Chemical (pesticides)
3. Biological (plants or animals)

This last one I find very interesting. Try the wikipedia page on biological pest control for some ideas or their list of repellent plants. I dont see fruit fly specifically mentioned in either but maybe something on there will do the truck.

A.'s idea is great. Unfortunately you don't say where you are in the world to judge if its possible to use it where you live.
