Vinegar should do the trick, or maybe lemon juice.

dump some hydrochloric acid in it or you could just melt off a layer of glass in the inside with hydrofluoric acid

Crunch up some charcoal into pea sized chunks.  Fill the bottle with some of the smaller pieces and bury the bottle and stopper with the rest of the charcoal in a sealed Tupperware type container for a couple of weeks.

Soak it is hot soapy water.

Then,

Fill it with alcohol let is soak over night

Then,

Fill it with olive oil and let it soak overnight

Then,

Then soak it in hot soapy water again

Then

Fill it with baking soda.

Then,

Empty out all of the baking soda.

If that doesn't do it then I don't know what will.

P.S. Our local feed and seed store sells something called "RatSorb".  What you do is put a few drops on a cotton ball and place it near where a rat has died in the wall and is smellin up the place.  In a day or two the smell is gone and it usually takes 2 weeks.  You might try putting some in the bottle.
