If it's really dirty, use vinegar as others suggest, but then you should get a good "Bacteriostatic" additive and use it every time you fill the humidifier.
You will find that it does a GREAT job at preventing mold from growing and extends the life of your filters considerably. Here's one of many to pick from. Note that most local hardware stores carry this stuff too.
