No worries! They should fit anywhere. I just put my large container on the bottom right into the upper right two slots no problem.
Make an Instructable with all those changes in it. That thing is awesome.

It really is a game changer. The bins sped up my ability to find what I need and the cart made that even faster.
It is a great improvement over the scattered boxes. If you make any modifications make a new Instructable with them!

For a 2.5-3" tube I would use a PTO pin. Agricultural/Tractor supply stores stock nice large ones which would fit the bill. I could not find any lynch pins that large in a quick search.
