On a hand wound transformer for a joule thif wich is the input and wich is the output primary in? secoundary out?, also does it matter if the thick wire (primary) is on the bottom with the thinner (secoundary) is on the top?

The thicker wire is the output and technically considered the secondary.
Who's on top matters very little.
In most production transformers the thicker wire is wound on top to prevent mechanical damage to the fine wire.
See the four winding styles each is done for a particular advantage.

Yes three 100 ohm resistors in series, simply add up to 300 ohms.

BTW three 100 ohm resistors in parallel are 33 1/3 ohms.
