I have a blemish or hole/scratch/cut out spot in my silicone mold. Can I just fill it with regular silcone caulk material and smooth it out as best I can to make it go away so my molded product does not have the blemish?

I would recommend mixing a very small amount of the same material you used to make the mold and then using the pointy end of a bamboo skewer to apply tiny amounts at a time to the hole, until it's filled. I'm afraid it will not create a 'perfect' fix, but it will be close!
If you don't have any of the original material left and don't want to buy more just to fill a tiny hole, my next choice would be regular silicone calk.
